We also carried out an ontology analysis to identify the functions and pathways most likely to be affected by these variants. Results We identified around 900,000 common variants and close to 5 million unique ones in all four of the individuals. This included over 11,500 variants that caused nonsynonymous changes in proteins. Heart function associated pathways were heavily implicated by the ontology analysis; corroborating previous studies that claimed the Bangladeshi population as highly susceptible to heart disorders. The Doairgura variety (O. sativa L.) is a low-yielding, high-quality aromatic rice-producing variety in Bangladesh. This study was undertaken to develop an in vitro regeneration protocol through in vitro callus induction. MS media supplemented with different concentrations of 2, 4- D (0.5, 1.0, 2.0 and 3.0 mg /l) were used for callus induction from the mature dehusked rice seeds. The best results for callus formation was obtained on MS media supplemented with 2.0 mg/l 2, 4-D. Shoot regeneration from in vitro cultured callus was tested with different combinations (BAP, NAA, Kn mg/l) of hormone containing MS media. Highest frequencies (75%) of friable embryogenic nodular calli were recorded from the root explan... more Highest frequencies (75%) of friable embryogenic nodular calli were recorded from the root explants in the presence of MS + 4.0 mg/l BAP and 4.0 mg/l NAA. In combinations of BAP and NAA 45.4% callus produced direct plantlets formation and 36.3% only from aerial part of shoots. MS medium with 1.0 mg/l BAP and 0.5 mg/l Kn produced compact callus where 13.3% produced direct plantlets formation and 45.7% produced only shoot formation. Well-developed globular somatic embryos were found to form when the callus were cultured more than 6 - 8 weeks on MS with 1.0 mg/l BAP and 0.5 mg/l Kn. After acclimatization the well rooted plantlets were transferred to pot and grown successfully in soil.

To better comprehend the genetic epidemiology of SARS-CoV-2, we utilized NextSeq 550 to conduct w... more To better comprehend the genetic epidemiology of SARS-CoV-2, we utilized NextSeq 550 to conduct whole-genome sequencing of certain samples in Bangladesh. The samples were taken from the nasopharyngeal swabs of 17 persons who had tested positive for COVID-19 using RT-PCR. Following the sequencing, the data was uploaded to the GISAID database and evaluated by comparing their nucleotide alterations to the Wuhan SARS-CoV-2 reference genome. Based on phylogenetic and mutation studies, it was shown that 88% belong to the pangolin lineage B.1.1.25, whereas 11% corresponds to its parent lineage B.1.1. We also compared the spike protein sequences of two isolates (BCSIR-NILMRC-422 and BCSIR-NILMRC-424) to the reference genome and observed two mutations including, D614G and P681R, at positions 614 and 681, respectively. An efficient in vitro regeneration system was developed for Piper betle L. through direct and ind... more An efficient in vitro regeneration system was developed for Piper betle L. through direct and indirect organogenesis from nodal segment, leaf segment and petiole explants. Highest direct regeneration was recorded when nodal explants were cultured on MS with 1.0 mg/l BAP and 1.0 mg/l Kn where 80% explants produced multiple shoots and the average number of shoots per explants were 3.20. Remarkable results on callus induction and shoot initiation were observed when the explants cultured on MS + 2.0 mg/l BAP + 0.5 mg/l Kn + 1.0 mg/l IAA. It was observed that nodal explants were showed best response on shoot/explants 13.2 ± 4.5 after 8 weeks of callus culture on MS medium with 0.5 mg/l BAP. The best response towards root induction was observed on half strength of MS with 0.25 mg/l IBA. The well rooted plants were successfully acclimatized and transferred to soil.

In this paper we undertake a pilot study for sequencing four Bangladeshi individuals and profiling their single nucleotide variants. Our findings shed possible light on specific biological pathways effected by such variants in this population.

Four morphological mutants (albino, ropy, conidial band and buff) of Neurospora crassa were chara... more Four morphological mutants (albino, ropy, conidial band and buff) of Neurospora crassa were characterized based on morphological features and molecular markers. The mycelial color of mutants buff, ropy and conidial band were more or less orange like wild parents. Albino mutant showed colorless mycelium. The germination time of conidia of wild and other mutants ranged from 5 to 7 days while in albino it was 12 days. Esterase and acid phosphatase isozymes analysis of the N. crassa mutants clearly indicated that mutation altered the carotenoid biosynthesis pathway creating the albino mutant due to the effect UV light. Most of the mutants viz; albino, conidial band and buff showed characteristic RAPD banding profile. However, no band was found in wild EmA, Ema and mutant ropy. Highest number of RAPD bands were found in albino. The mutant albino showed very different morphological and molecular features from the rest specimens. Explants were cultured on MS medium with different conc. of NAA, Kn, IAA and BAP singly or in combinations. Highest number of micro shoots and better plant growth were obtained from these two explants on MS medium supplemented with 0.2 mg/l BAP alone. The regenerated shoots were successfully rooted on MS medium supplemented with 0.5 mg/l NAA. The in vitro raised plantlets were successfully established in soil following the formation of roots with 100% survivability under ex vitro condition. Four released varieties of Lablab purpureus L. from Bangladesh Agriculture Research Institute (BA... more Four released varieties of Lablab purpureus L. from Bangladesh Agriculture Research Institute (BARI), viz. BARI Sheem-1, BARI Sheem-2, BARI Sheem-5, and BARI Sheem-6, were characterized by differential karyotype and RAPD analysis. 2n=22 metacentric chromosomes were found for all except BARI Sheem-1 (20 m+2 sm). The four varieties were found to possess symmetric karyotypes. Each variety had a different fluorescent banding pattern. BARI Sheem-2 showed a maximum of 10 CMA bands. All terminal CMA bands supported the equilocal distribution of heterochromatin. The four varieties showed different DAPI banding patterns. DAPI bands in different locations suggested the random distribution of AT-rich repeats. Few chromosomes of these varieties could be used as markers. Every variety had its own RAPD fingerprinting pattern with different primer combinations. In spite of similar conventional karyotype features, the four varieties could be differentiated by their CMA, DAPI, and RAPD banding patterns. This information may be helpful for the correct breeding of BARI.
Five commercial varieties of Trichosanthes anguina (Snake Gourd), namely Turag, Dhaka Green, Supe... more Five commercial varieties of Trichosanthes anguina (Snake Gourd), namely Turag, Dhaka Green, Super Long Green, Anika and Apurbo, were investigated cytogenetically and at the molecular level for authentic characterization. The variety Super Long Green was found to possess 2n=23 chromosomes and considered as a primary trisomic. 2n=22 chromosomes were found in the other 4 varieties. The total length of the 2n chromosome complement was largest in Anika and smallest in Apurbo. Only one extra large chromosome was found in Turag and Anika suggesting it had either been transferred from different genome or was a case of repeated duplication. No decrease in chromosomal length was found in Turag, a moderate decrease was found in Dhaka Green and Anika, and a sharp decrease in Super Long Green and Apurbo. A pair of satellites was found in Turag. Only a stain specific satellite was found in Dhaka Green. No CMA band was found in Turag and Super Long Green. The other 3 varieties showed distinct CMA banding pattern in respect of number, size, location and percentage of GC-rich area. The 5 varieties showed distinct RAPD bands with 6 different primer combinations. In addition, the Apurbo and Turag varieties showed unique DNA fragments with the primer combinations OPA-3 and OPA-4 respectively. A combination of cluster and karyotytpe analysis clearly indicated that Turag and Apurbo were distinctly related from the other 3 varieties. Therefore, with the help of cytogenetical and RAPD analysis, it was possible to characterize each variety.

The study was conducted on commercially important crop plants like potato varieties (Diamond and Granola) and Stevia. 'Isubgol', the mucilaginous husk, derived from Plantago ovata was successfully used as a gelling material in tissue culture media. The price of 'Isubgol husk' is cheaper than the conventionally used agar and it had reduced the price of gelling agent approximately by 47.5 % in plant tissue culture media. The use of 'Isubgol husk' along with agar can reduce the cost of gelling agents. An efficient mass propagation method for Feronia limonia was developed from excised shoot tips an... more An efficient mass propagation method for Feronia limonia was developed from excised shoot tips and nodal explants of in vitro grown seedlings. Explants were cultured on MS medium with different conc. of NAA, Kn, IAA and BAP singly or in combinations. Highest number of micro shoots and better plant growth were obtained from these two explants on MS medium supplemented with 0.2 mg/l BAP alone. The regenerated shoots were successfully rooted on MS medium supplemented with 0.5 mg/l NAA. The in vitro raised plantlets were successfully established in soil following the formation of roots with 100% survivability under ex vitro condition. Four released varieties of Lablab purpureus L. from Bangladesh Agriculture Research Institute (BA... more Four released varieties of Lablab purpureus L. from Bangladesh Agriculture Research Institute (BARI), viz. BARI Sheem-1, BARI Sheem-2, BARI Sheem-5, and BARI Sheem-6, were characterized by differential karyotype and RAPD analysis. 2n=22 metacentric chromosomes were found for all except BARI Sheem-1 (20 m+2 sm). The four varieties were found to possess symmetric karyotypes. Each variety had a different fluorescent banding pattern. BARI Sheem-2 showed a maximum of 10 CMA bands. All terminal CMA bands supported the equilocal distribution of heterochromatin. The four varieties showed different DAPI banding patterns. DAPI bands in different locations suggested the random distribution of AT-rich repeats. Few chromosomes of these varieties could be used as markers. Every variety had its own RAPD fingerprinting pattern with different primer combinations. In spite of similar conventional karyotype features, the four varieties could be differentiated by their CMA, DAPI, and RAPD banding patterns. This information may be helpful for the correct breeding of BARI.
Five commercial varieties of Trichosanthes anguina (Snake Gourd), namely Turag, Dhaka Green, Supe... more Five commercial varieties of Trichosanthes anguina (Snake Gourd), namely Turag, Dhaka Green, Super Long Green, Anika and Apurbo, were investigated cytogenetically and at the molecular level for authentic characterization. The variety Super Long Green was found to possess 2n=23 chromosomes and considered as a primary trisomic. 2n=22 chromosomes were found in the other 4 varieties. The total length of the 2n chromosome complement was largest in Anika and smallest in Apurbo. Only one extra large chromosome was found in Turag and Anika suggesting it had either been transferred from different genome or was a case of repeated duplication. No decrease in chromosomal length was found in Turag, a moderate decrease was found in Dhaka Green and Anika, and a sharp decrease in Super Long Green and Apurbo. A pair of satellites was found in Turag. Only a stain specific satellite was found in Dhaka Green. No CMA band was found in Turag and Super Long Green. The other 3 varieties showed distinct CMA banding pattern in respect of number, size, location and percentage of GC-rich area. The 5 varieties showed distinct RAPD bands with 6 different primer combinations. In addition, the Apurbo and Turag varieties showed unique DNA fragments with the primer combinations OPA-3 and OPA-4 respectively. A combination of cluster and karyotytpe analysis clearly indicated that Turag and Apurbo were distinctly related from the other 3 varieties. Therefore, with the help of cytogenetical and RAPD analysis, it was possible to characterize each variety.

The study was conducted on commercially important crop plants like potato varieties (Diamond and Granola) and Stevia. 'Isubgol', the mucilaginous husk, derived from Plantago ovata was successfully used as a gelling material in tissue culture media. The price of 'Isubgol husk' is cheaper than the conventionally used agar and it had reduced the price of gelling agent approximately by 47.5 % in plant tissue culture media. The use of 'Isubgol husk' along with agar can reduce the cost of gelling agents.
